Unlocked, Rooted. How do I get 4.0.4

I have only middling technical knowledge in this area.

I unlocked on the first day, and rooted not long after.

Current recover is recovery-clockwork-5.5.0.4-toro.img

How can I update to 4.0.4, keep (or easily reinstall) root and not lose my data/apps ?

You have to revert to the stock recovery and then you should be OK, at least from other reports. I haven't gotten the upgrade, yet, so I cannot confirm firsthand.
 
I updated when prompted for the 4.0.4 OTA, without a problem. However though the bootloader remains unlocked and I still have the Superuser app, I appear to have lost being rooted. Is there anything special I need to do re- root my Verizon Samsung Galaxy Nexus?
