Did the factory reset. Same results as before...

Open Bootstrapper
Click Bootstrap Recovery
It asked for superuser permissions
Then it says Success! You should now reboot into recovery to complete the installation.
Hit ok.
Then I hit Reboot Recovery.
Phone turns off, Motorola M pops up, droid character with triangle and exclamation point pops up.

Okay, that is something I've never encountered, bootstrapper shouldn't ask for that.

Should just be "Boostrap Recovery"
Allow SU permissions.
Success!
Reboot Recovery
*Phone Boots into CWM*

Is there anyway you can post a video or something of the process? Also, make sure you have the D2 Verison of Bootstrapper.

Son of a ****, I'm an idiot. Apparently I had the TAB version of Bootstrapper because thats the only one that shows up when you search the market for Bootstrapper...but if you search Bootstrap then the Droid 2 version shows up.

Thanks for the help. I finally got it to do what it was supposed to...its making a backup now.

Wow........ LOL..
