Is it normal to have to re-program your phone (*228) after a Flash?

yes, after the .sbf flash you need to reprogram.

Out of curiosity, what's the difference between Flashing your phone and just doing a Factory Reset?

Flashing the phone puts a clean install of (for your instance) the 2.1 OS.
Factory reset wipes all data and personal information from a device.

So Factory Reset is sort of just like a Bootleg version of a Flash?

Factory reset, assuming you haven't rooted or flashed a ROM, puts the phone back into the state it was when it came 'out of the box'.

Ok well the update is going, it seems like the progress bar is going back and forth a little bit, but it hasn't shut it down yet like it was before I flashed

And don't forget to download Adobe Flash Player from the market after.
.... and do a battery pull after installing the update. Seems to help iron out a lot of the kinks. dancedroid
