Question about doing a partial Safestrap restore

I used a mod to switch my internal SD and ext SD, and had to do a factory reset on my ROM. I know (at least assuming) doing a standard safestrap restore would undo what I just did. My question being, there's two things on the restore System and Data, could I reinstall my apps that I also backed up, then do a data restore to hopefully skip the process of setting everything up?

If the mod is the one I wrote, it's stored in the System partition and would be restored with it. It's also per-slot I believe, meaning that the stock slot could have the factory settings, and each rom slot could have it be switched or not.
