When you do a wipe I understand you lose photos music apps ect. . .but does it affect your backups you created in recovery, I want to be sure before I get into flashing roms I'm rooted just not sure how the internal SD acts

Wiping data in CWMR does not affect your internal storage at all. Doing a factory reset from Settings > Backup & reset will erase everything.

The only cure is to use a good backup routine: My solutions to app backup's and restores....as well as how to use them.
