Gmail Sync Issue

I don't know why, but my gmail doesn't sync correctly. My emails come in fine, but when I open one up it still shows that I have (1) or (2) in my inbox at the top, like the picture below. Any settings that I need to change. I have made sure that sync is on and background and all that good stuff.

I did install x-Hero theme from metamorph, but that has been my only real changes..

threaded messages sometimes get truncated and you miss where the new message is. it might be easier to tell at gmail.com which messages have unread messages.

Well this is the funny part. When I open up an email to read it, and don't delete it. It shows as read on my phone, but when I sign into gmail.com from my computer it shows them as unread...

You might have to tap on menu/show all labels, then go into "all mail."

For some reason, emails are getting moved out of the inbox when they haven't been archived or read.
