Droid 3 Apps disappear

So I noticed today that when I have apps stored in the internal media partition of the on board storage and plug in USB to my machine as mass storage, all apps stored in internal media are effectively wiped out and I have to re-download them. When I change the setting to USB charge only mode the apps can be stored with no issue in the internal media. Has anyone else experienced this?

do u have an sd card inside? just wondering if the apps were sitting there instead of ur internal

I do, but all the apps get stored on the internal flash drive on the Droid 3. I tried looking but there doesnt appear to be a way to move the apps to the sdcard.
