I did a Nandroid backup prior to flashing to a new ROM, but not sure what I'm supposed to restore. Will I screw up the new ROM if I restore the wrong thing?
Or am I better off adding/removing from the new ROM directly?

A nandroid back-up is basically an image of what your phone was before you flashed the ROM. It isn't bits and pieces. If you restore your back-up it will go back to the way it was before you flashed.

Not to bust your chops but questions like this are why people really need to read up on rooting and flashing before jumping in. That way they have an understanding of exactly what they are doing.
