Replacing stock recovery

I have a LTE Gnex on a stock 4.0.2 with root. I installed clockwork mod recovery. I can't get it to become permanent. I have tried to find the files in the /system folder to delete so stock recovery doesn't ref lash and the files are not there but stock recovery is still flashing. The only way to get into clockwork is to use rom manager and hit reboot recovery from there. Any ideas how to remedy this problem?

Can you post a screenshot of your system folder? Surely that file is there somewhere.
