New files in root erase after reboot

I rooted my Droid X and its been great, I have been able to tether use SetCPU and Root Explorer to uninstall stock apps. My major problem is that when I create a new folder (on R/W) or transfer a file from the SD to the root (internal storage) it works but disappears after I reboot the phone. Please any help would be appreciated. Been looking all over google for help last few days but noone seems to have this problem.
