In a few of the themes the makers have added a few other additional themeage to other apps. Mostly just the widget forms of the app. Could I edit an app and place the res folder in the .zip of the theme. Then apply the theme and it'll update?

yes sir, if you are unsure just make a nandroid and try it out. worse comes to worse just restore the back up.
