So I know everyone says you can't have apps frozen or deleted for the JB update, but can the stock apps that you don't want be disabled and still allow the JB update or do I need to enable them before it updates?

I would enable just to be safe. I just re-enabled all of mine.

Yea re-enable to be safe. That being said you think Moto/Verizon would have thought of that and realized people would disable some things.

If you're curious, try the update with things disabled... the worst that would happen would be the update failing.

When I installed the Christmas Jelly Bean leak I forgot to enable the apps I disabled and it worked just fine.
