No, the only thing Verizon can really see from their end is the transmission of cellular data from your phone to its network. Each phone is identified by an Electronic Serial Number, or ESN, which you can locate in "About Phone" in Settings or behind your battery. This ESN does not change when you flash roms or root your phone.
Also, there is no "kill-switch" from Verizon's end that can brick your phone remotely. They can cancel or suspend your subscription to their network, which basically blacklists your ESN from registering to their towers, but only if you haven't paid your bill or admitted to tethering your phone without paying for it or something like that.
