There are many different answers depending on which email app you're using and what kind of email server you're getting your email from. Answer those questions and we'll try to help.
AFAIK, with the default email client and a POP3 server, you're not going to be able to use custom folders.
Can you convert your server to IMAP? If so, you can create folders on your server and the default email client will sync those folders. You can then move msgs to/from those folders on your phone and the folders will update on your server as well...
There may be a way to set up using some other email client and have folders, but since I haven't used many 3rd-party email client apps, I can't help you there.
