You did the same thing as me, which is to set up a "gmail" account in the gmail app (which is the black and white mail app) and a mail account with your gmail account in the standard mail app. So you get an e-mail notification in the gmail app and also in the mail app. I think I just figured out how to fix this if you have some non-gmail accounts. If you go to applications and select gmail, select menu accounts, then menu account settings, you will see 2 gmail accounts, one with a red and white mail icon and one with a google (g) icon. Select the g icon and it will list what you want to sync in the gmail app. If you uncheck the mail and leave all the others on for sync,you will stop getting mail in the gmail app and only get mail in the main app, but still have your gmail contacts and other stuff synced. Make sure on the red and white icon that your gmail account is set to "push" so the emails arrive within 1 minute. The push is very fast but slightly slower than the gmail app itself.
