Does rooting change anything about the stock ROM?

So, is there any chance that rooting could cause a change to how the hardware works? I am asking because I just returned a Gnex that had terrible signal quality and got another one. The first one I rooted before I ever used it; now looking back I'm wondering if I screwed it up while rooting. I want to root the new one, but I haven't yet took it to work to see if it's better than the first. Anyway, just trying to find out if rooting the first one screwed it up. BTW, I wasn't running a custom ROM just stock, and I used WUG's root tool.

No, by rooting the phone all you're doing is installing an app to allow apps to access the new bin file for super user permissions.... but your problem lies with the galaxy nexus its self, I get terrible service to lol
