They go into the "All Mail" folder on Gmail. (Actually, as the name of the label suggests, all of your Gmail, except mail in trash and spam, are in the "All Mail" label - including mail in your In Box. What actually happens when you archive is that they merely get removed from the In Box label.)
In Gmail, menu->go to labels, scroll down, you will find "All mail".
(Also, to clarify my answer, archiving in gmail does not mean that the messages are copied to a folder on your SD card or internal storage - what happens is what I described.)
