Ok, so then in each app's settings there should be an option to select where it finds its music. These days a lot of apps even have auto scanners that check your phone and SD card. I recommend Poweramp if you don't already use one!
With AirDroid, (or WiFi File Transfer and some others) you execute the app on your device then open a browser on your PC and input the numbers that are displayed. Then you "should" have access to your Android storage and should be able to use the file manager to move items around or to and from your PC. You could actually do the same with something like ES File Explorer directly on your device but that is a little more complicated.
Just use the Myfiles app on the S3. Navigate to the directory where you put your Music. Hit the menu button and select move. Select all the files you want moved. Hit the check symbol. Go to the directory you want to place the music and hit paste. Done.
