So how to phone manufacturers do their theming?

I don't know that much about theming, but I do know you need to be deodexed to theme. I also know manufacturers like Motorola theme the phones but they remain odexed. Is there a more complicated way they theme phones or is it the same basic idea?

Almost positive they can theme the source code and compile fine
