Setting permissions

Hey guys, quick question.
I took the update we got to gmail the other day, Changed to notification icon to the gb one for my gb theme, but now I want to put the new gmail.apk on my phone.
Now for my question; I wanted to do this in root explorer but I have to set permissions then reboot. How do I set permissions after replacing gmail in system/ app?

Okay, I figured it out but now when I get a notification its the original icon I started with, so it didn't change. What did I do wrong?

Did you remove or rename the old one?

I just deleted it completely. I tried changing it in ninja morph too but it always reverts backs instantly
