Root and OTA Question?

I saw some threads about this, but I didn't completely understand based off of them. I'm on Shift3r v2.1 and it automatically removed some of the bloatware. I have a backup of my stock rom, if I wanted to receive the update when 4.0 comes out, I read that I have to have all the bloat on the phone. If I restore the stock ROM, will it put them back on there if when I created the backup they were on there? If not, what is the best way to make sure I have all the bloat back on the phone?
