I just unrooted and I don't remember this, when you click on an app did an orange box always appear around it?

Always has for me.

I've also read(and just tested) that when you select through the icons with the rocker button it will 'highlight' them in the orange box, IE: the box doesn't go away

Is it a darker orange when using the rocker?

Yep is is darker with the rocker. It has a more yellow tone to it when pressed with your finger. Wonder why?
