OTA updates

Generally OTA Updates Fail on Custom Roms. At least all the times I have tried. Usually Breaks Root as well.
Just wondering why you haven't rooted the S3 yet. Sorry if I thread jacked. Yes I believe if you go back to stock aand take the update you will loose root but there is a method to root jelly bean. There are actually a few ways to do so.

I just flashed an updated ROM and flashed the updated modem and radio separate. thats alot easier than going back to stock. you should also look into the Voodoo rootkeeper way. im not familiar with that route though.
