Google's actions concerning the malicious apps?

I was wondering if being rooted, running a ROM, will affect their actions? Do we need to unroot for Google's actions to work IF your device has been exploited?

What their doing is deleting the apps OTA and installing new code on devices named "Android Market Security Tool March 2011"

See I'm not sure if I am infected because I remember downloading the "App Uninstaller" from the developer a while back, but will Google still be able to follow up with my device although I'm rooted?
