Super User problems

So...I've been trying to remove some of my stock apps, but can't because whenever I try and log in as super user in adb shell it tells me that access is denied. I don't know why this is as I am rooted and have several programs that require super user permissions (e.g., setCPU).

I currently have Superuser Permissions v.2.3.2.3. I know there is an updated one in the market but installation always fails. I thought about uninstalling my current superuser permissions and then installing the updated one from the market, but can't seem to because adb won't grant me super user permissions.

Anyone know how to break this cycle?
 
The best way to remove unwanted apps is with Root Explorer in the Market, it costs a few dollars but it is the best investment you will ever make as far as apps go, it is right up there with SetCPU

It gives you access to every single file within your device with an option to copy, move, paste, rename, delete, etc...
