I'm currently rooted and have been for several months but if I choose to unroot, then decide I want to re-root my droid, will I still have all of my nandroid backups and be able to recover back to where I left off when I unrooted? I appreciate the help!

yup they should be on your sdcard and not touched when you unroot.

look in /sdcard/nandroid to see them.

You should make a file on your PC and transfer all you backups to it every time you do a new backup that way if your phone gets destroyed or the SD card gets damaged you will have the backups in a safe place.
I also back up my back ups to DVD and/or a flash drive once a week.
