Since 2.4, I am not able to have full access to the /system folder through my file explorer. I tried activating god mode, and I tried the mount /system read/write. Still doesn't work. I'm wanting to change my boot animation. I don't have root explorer, nor should I need it for this since I have done it in the past with ASTRO file manager. Was this just removed from 2.4?

No idea, it works fine for me, but I'm still on 2.3. Is it Allowed in your Superuser app?

Alright, I found a work-around for the problem. I went into the /system/media folder of the update.zip for the rom itself, replaced the boot animation with my own, and re-flashed the rom to my phone. It worked, but I shouldn't have had to do that.
