When I did the manual OTA update mine experienced the same slowdown. I went back to 2.0.1 and updated to Pete's rooted 2.1 and installed all my apps and it seemed worse, even with the phone OC'd to 1100Mhz.
A simple reboot solved the problem and phone has been butter smooth since.
