I did this on my original Moto Droid, and just got around to downloading the Handcent app for my Inc. I cannot for the life of me remember how I managed to stop the stock messaging application.

So, everytime I get a text, I get duplicates from both Handcent and the factory massaging. How do I disable "messaging"?

I went ahead and did that, basically had to turn off 4-5 various notifications, didnt see a "master" cut off.

Hopefully that works, but it seems like there was a simpler way with my moto droid. Either way, if it works I am happy.

Yup, You have to un-check everything....On check box would be too easy.
