do themes take up the same amount of space as the files they are replacing? Meaning if I'm running a stock theme and place another one over it, will I still have the same amount of storage space remaining?

My sense is they would and depending on the developer's skills perhaps slightly more or less.

    Just my thoughts.

    Good to see you back.

I agree, a theme made by 928Droid might take up a little more room than something a bit more minimalistic but if it is file for file and no extra files are added, just .png's and xml's being overwritten then one might not even notice a storage space difference

I have actually noticed that the more images you change, the smaller the the overall image gets. Unless you add lots of transparency or multiple shades, it gets bigger. Also depends on if the theme is zipaligned and optimized.
