I am just getting back into the droid scene.. I know how to load new ROM onto my phone via clockwork recovery, but how do you load a new kernel?

Do specific kernels only work with specific ROMs? Or are the kernels universal?

Flash kernels exactly same way...just wipe cache and dalvik cache before flashing. At least that's what I do. Some kernels are universal, most are specific to particular build though ie 4.0.2 vs 4.0.3
