So to change permissions:
In root explorer hold down on the file, click permissions, and just type in 644
Do adb shell, su, cd /system/app...

What happens when you try the one from alldroid, (only one im aware of).
In that case I'm not really sure. Are there any options in recovery like "Mount System" or anything along those lines? Luckily I haven't had...
in the recovery, when you plug in the usb nothing will happen, but when you go on your computer and try to use adb shell it should work.
I would be extremely careful with that as it seems to be very sketchy. First off, without a recovery that could be dangerous, Factory Reset does...

Yes that is true, and also now with root it's possible to start working on the bootloader.
Yeah but without the bootloader you won't be able to install updates without the risk of loosing root.
