Switched from CWM (bootstrapper) to Safestrap

Long story short went through a bad flash and had to fastboot SBF back to stock, took advantage of the situation to just go the safestrap route this time.

So my question is, all my app data (/sdcard and /sdcard-ext) is still there like nothing happened, to the best of my knowledge I shouldn't have any of the boot files for bootstrapper (due to the system wipe) but the app folders for backups are still there, do I just delete those?

And is there anything else I should do?

Same thing happened to me, well kind of, I had bootstrapper but I uninstalled it and installed the DROID 4 Safestrap. It messed up my system so only option I had was to sbf. SBF fastboot (if you only flashed system) obviously only flashes the system and that is it. /data, /sdcard, /sdcard-ext will all still be there. Since you already cleared out the system the bootstrapper files from there are gone so you can just install Safestrap (make sure you have root) and right after clicking "Install Recovery" make sure "Recovery State" shows as Installed. Right after booting into recovery first thing I suggest is to make a BACKUP!
