The title kinda sums it up, I loaded last night's ICS leak but flashing SU from AmonRA doesn't actually let apps gain root. I have also downloaded superuser from the market and it's unable to update the version of SU it finds. Any suggestions?

I was. I relocked, let it flash like Android Police said, booted the new install (which wiped out my stuff), then flashed recovery.

It might not be rootable like that - that's my deduction based on the fact that they provided a pre-rooted .zip.

So to clarify...
- you reset and relocked your phone
- then you were able to flash the 100% stock leak
- then you were able to unlock, flash amon ra, and flash that su.zip (in the xda thread)
- so now you're sitting with a pure stock system with root access

Yep. Here is exactly what I did:
1) download totally stock zip from Android Police
2) Relocked bootloader
3) Renamed the zip to PH98IMG.zip & put it in the root of /sdcard2 aka ext_sd
4) rebooted and let it install. It updates some random parts including hboot, rebooted, and hung on HTC screen.
5) pulled battery
6) booted to bootloader again and install proceeded in order (instead of random)
7) booted stock ICS to find my phone and /sdcard had been wiped
8) flashed AmonRA
9) put SU zip on ext_sd, rebooted to recovery
10) flashed su zip
11) opened Superuser from the market
12) verified root via Root Explorer and Titanium Backup
