You can reflash the same rom on top of itself you just need to wip cache and dalvik. It will restore system apps you may have deleted and settings will revert back to stock
It will basically be the same as doing a factory reset on a stock setup. Its not going to hurt the rom, but you will lose the settings, and user installed apps. What problems are you having?

You should always select "wipe data/ factory reset" in CWM and select yes before flashing any rom, even on top of itself. I accidentally flashed Liberty over itself once without doing that because I was in a hurry and wasn't paying attention to all the steps and I got bootloops and had to SBF. ALWAYS wipe data/factory reset.
