Editing Icons Question

I am trying to use icons from a theme and making my own ""theme"",the problem is that the theme requires me to have either 3 ROMs but I don't want a rom,I am rooted and stuff. For now I just want the icons and I already have them an everything just have a question. I will be saving .apk's from the system/apps and data/apps locations,unziping it,replacing icons,signing the .apk and then just replace it. Wouldn't me re-signing it screw up the market update sync it has?? If it does how do regular themes that you flash still let you update the apps from the market but still keep the flashed theme/icons???
