Unfortunately, even with a tweaked software and/or simple hack like you mention in the OP, I firmly believe it's simply a matter of hardware ability (or inability).
Megapixels, as has been mentioned so many times before, really means nothing. Without a high quality/larger lens and proper lighting (in combination with good software) there really isn't much that can be done.
During the day with plenty of sunlight, pictures and videos look great in most cases. Take a few rays of light out of the picture, figuratively and literally, and the quality just turns to poo-poo.

And IMO, pre-mod looks better, not by much though. Still very grainy.

Is there any big difference in the size of the files? IMO all this hack could possibly do is change the amount of jpg compression applied to the pic. If file size is close to the same then the hack is not doing this and should have no effect on image quality.
