May be a stupid question but I've never had to do one before. If I do a Factory Reset will it affect my data on my SD, or just the internal system memory?
Will it affect my Root SU or SPRecovery? Will I have to redo Root, SPRecovery, etc?

Don't know about how it affects a rooted phone. But it does nothing to the SD card. At least it didn't for me.
I just went ahead and did it, and my root, and SPRecovery are still intact.
Factory reset only wipes the OS, not your root permissions or your Sd card.
To remove root go here (if needed)

Yeah a factory reset only removes ALL of your data...like personal data that you've put there...settings, apps, contacts, etc. But once you reboot and sign back in to your Google account, your contacts will be back. And also, your apps should be in the Dowmloads section of the Market once you sign in
