What Causes Media Databases to be Rebuilt?

What Causes Media Databases to be Rebuilt?
I have been working on restoring settings after upgrading to a new ROM.
Does anyone know what causes the databases in /data/data/com.android.providers.media/databases (external-12847649.db and internal.db) to be rebuilt?
I restored these two databases while in SPR using ADB, but when I boot up the phone they are updated. The problem is that the entries in the contacts database are now pointing to the wrong entry.
