I had that problem too. I went into Chevytools and went to the LED settings and had it override the Handsent ones. Now I get the notifications (LED) without any problem.

When you say override it, what did you set the LED setting to? There is use application settings, force on, force off...etc

I have this issue too. Really frustrating. Made the phone unusable until I got back to a charger.
Glad to know I wasn't alone in the Handcent LED issue too. Guess LED forcing is my workaround. At least I have that.
Edit: I guess of note, I'm getting the glitches described and my process for installing SS 5.6 was quite possibly different from most.
Since I had been doing a lot of ROM hopping, I figured that getting my phone back to a complete factory state was going to be the best chance at maximizing stability for anything I was going to install.
I went and used RSD Lite 5.5 to flash an SBF to a stock FRG83G (courtesy of Peter Alfonso's SBF stash) and then once that booted successfully I used RSD lite to flash in ClockworkMod Recovery 2.5.0.1
I booted into CWM and manually wiped boot, system, data, cache, and even had it format my SD card. I wasn't going to allow any conflicting data to corrupt the installation. I flashed SS 5.6 and then started reinstalling/reconfiguring my apps as normal.

I can't access cyanogenmod settings or chevy settings. Just force close. Please help. Suggestions?
