Droid battery (Extended and regular battery switching?)

Hey are there any things I have to do when I switch the extended battery and the regular battery? I do this and I don't know how the battery stats plays in this. Should I have it primed for the extended or the regular? I really don't know how it works. So far I wiped it, and charged the extended, then I switched to the regular one when it ran out at one point, and kept doing things like that. I am buying a battery charger soon, so I don't know what is the best thing to do.
